Martha becomes split between the both interests, but the blind Lionel is motivated only by greed and self-interest to keep the project open, while Lana rallies the rest of the town in a protest to stop the construction project. Meanwhile, a mysterious wolf-creature kills a construction foreman, and threatens Martha and the blind Lionel. Following investigation by Chloe, Clark believes that the Professor Willowbrook is a mutant with the power of transforming himself in a wolf. But the real culprit is Kyla.

Soon, Clark finds himself in a bind then Tina traps and immobilizes Clark in his storm cellar tied up with Lana's kryptonite necklace, until help comes from of all things... the spaceship. Meanwhile, Lex confronts Helen Bryce about her employment with Lionel and questions her motives for being in Smallville.

Martha and Lionel become hostages of the criminals, and when they open the safe, a great secret is disclosed. Meanwhile, Lana schedules a meeting with Mr. & Mrs. Small in The Talon to get to know Jennifer Small, who warns Lana about her husband.

Meanwhile, Lana asks Chloe to investigate Henry Small after he refuses to take Jonathan's case.

    While hiding the spaceship key in the farm's storm cellar, Martha Kent breathes some unknown meteor-rock spores and immediately gets ill. She is sent to Smallville Medical Center under the care of Dr. Helen Bryce, and the results of her blood tests are sent to the Disease Control Agency (DCA). Because DCA agents are coming to inspect the farm and put it under quarantine, Clark and Pete hurry to move the spaceship. Clark inhales some of the spores and also gets sick, weakening him. The DCA agents find the key, so Jonathan Kent must retrieve it from a military base, expecting a miracle to save the lives of Martha and Clark. With Clark having lost his powers, Helen takes a sample of his blood for examination, and begins to suspect Clark's secret. Meanwhile, Lex fears losing Helen when she gets an offer to leave Smallville to study medicine at a prestigious hospital on the East Coast. Lex also finds out about Clark's condition and secretly takes Helen's medical file on him.

    Clark has some weird dreams with the cave and about flying. When he puts the octagonal key in a hole in the wall of the cave, he immediately learns how to decode the symbols. Then, while waiting for Chloe at the Kents' farm, his uncontrolled vision burns a symbol on the wall of the barn. Chloe publishes the picture in the front page of The Torch, and Clark soon receives an e-mail from a wealthy and prominent scientist from New York. Clark goes to New York and meets the reclusive and quadriplegic Dr. Virgil Swann, who tells Clark about his origins from the planet Krypton, his real birth name of Kal-El. Clark also finds another message in the spaceship which troubles Clark. Elsewhere, Dr. Waldon finds the octagonal key left behind in the cave and when he puts it in the cave hole, he gets hit with the so-called Kryptonian knowledge which overloads his brain and ends up in coma, which further fuels Lex's suspicions about the cave and Clark. Also, Lana considers moving out of Chloe's house to look for a place of her own.

Meanwhile, Dr. Helen Bryce moves to Lex's mansion, but she realizes that her skeleton key opens all but one room. Lex eventually shows her the inside of the room to reveal his study work about the meteor shower, and about Clark Kent. Also, Lana asks Clark to help her look after her sick prized horse which Cyrus heals the animal. He also continues to claim that his biological parents are coming to take him away.

Andrew Connors, the man that Clark threw onto the Sheriff's car, fakes a serious injury and attempts to sue the Kents. With the abrasive Sheriff Adams unwilling to help Clark and his family, Lana decides to help Clark expose Connors as a phony. Meanwhile, Helen is stalked by her ex-boyfriend, Paul Hayden. When Paul attacks and nearly kills Helen, a vengeful Lex teams up with Clark to track down Paul to the train station before he can skip town.

Lana and Clark eventually discover that Emily is the result of a Luthor Corp experiment in accelerated cloning. But problems in her chromosomes have caused her to be a flawed copy, resulting in a bad temper, with the power of super-speed and telekinesis. Meanwhile, Lex Luthor plans his wedding with Helen, while Lionel gives Lex a free airline ticket for a honeymoon in the Caribean, and to tie up some loose ends over the Emily cloning matter, and to take control of the old cave away from Lex.

    As Clark and Lana get more romantically close to each other, the comatose Dr. Fredrick Walden recovers and repeats the sentence "the day is coming, and he will rule the world" many times. He believes that Clark Kent is a menace to mankind. He escapes from the mental institution using a strong power he has achieved and tries to eliminate Clark. Meanwhile, Dr. Helen Bryce returns to Smallville for her engagement party with Lex Luthor, and finds her office broke in and the blood sample of Clark Kent stolen. But who took the blood sample and her office files? Lionel or Lex? Clark is asked by Lex to be the best best man, and Martha and Jonathan Kent to replace his missing parents, as Clark begins hearing voices coming from his spaceship. Also, the evil Lionel Luthor continues playing mind games by trying to poison the relationship of Helen and Lex, as well as Chloe and Clark by offering her an intern job in Metropolis in exchange for her to investigate Clark. But unfortunately, Lionel overhears the revelations of Dr. Walden to Lex about Clark being an alien.

    As Clark has finally begun dating Lana, Helen Bryce cancels her wedding to Lex after being told to by Lionel. But later, Helen realizes that she loves Lex and they finally get married. The memory/spirit of Jor-El speaks to Clark via the spaceship, telling him he must leave Smallville, his parents and friends to fulfill his destiny. Clark decides to destroy the spacecraft, and the spirit of Jor-El with it, by using Lionel's kryptonite-made hexagon key that he made a copy of off the late Dr. Walden, in order to use it on the cave wall to learn the kryptonian markings. Clark, with Pete's help, steals the key and uses it to activate the spaceship, knowing the kryptonian radiation will destroy the ship. The ship does explode, but the shock wave injures Jonathan and Martha, causing her to miscarry. Chloe, jealous of Clark and Lana's blossoming romance, accepts Lionel's proposal to investigate Clark and gets the job at the Daily Planet. Clark, grief-stricken at the injury he caused his mother, puts on the red kryptonite ring and heads out of town on a motorcycle, planning never to return. Elsewhere, Lex, flying off on his honeymoon, wakes up alone on the airplane that is about to crash in the ocean...

Back in Smallville, Dr. Helen Bryce comes to his funeral and meets Lionel Luthor in the mansion where secrets are disclosed. Lana Lang and Jonathan Kent try to bring Clark back to Smalville. Also, Lana tries to declare her love for Clark, but he rejects her love out of fear that she may discover his secret. Clark also returns to Smallville High and to the Torch newspaper under Chloe who continues to investigate Clark's origins.

Clark investigates the murder of Jake, and finds that the criminal is Jake's friend Van McNulty, who is killing people affected by the meteor rock radiation, and Lex is the next in his death list. When Clark saves Lex, Van sees that he is special and includes Clark in his bill, and learning of his vulnerability, the growingly paranoid and racist Van concocts and shoots Clark with a kryptonite bullet, and then decides to go after Lana for her association with Clark. Also, Chloe discovers that Lionel has taken all her research documents of Clark after discovering that she has begun investigating Lex.

Clark finds that Sara has just moved with her uncle and tutor Nicholas Conroy to the house on the next door that belonged to Lana. Intrigued with the situation, he visits Sara with Lana, and Clark sees that the teenage girl has been in coma for the past six years, increasing the mystery. Clark decides the the solution is literally in his dreams. In Metropolis, Lionel demands that Lex take a psychological evaluation prior to increasing his work responsibilities, but for some unknown reason, Lex refuses.

    While Lex continues to investigate the dark past of his father, he meets Morgan Edge with a new face after plastic surgery, and collects evidence to send Lionel Luthor to prison for the murder of his parents. However, a hit man tries to kill Lex in the mansion, but he escapes to Kent Farm. Clark goes to the mansion to retrieve the evidence against Lionel from the safe and finds that there is no hint of the claimed attempt against Lex's life. When Lionel goes to the Kent Farm and tells that Lex is paranoid and delusional over the death of Lex's infant brother years ago, Jonathan and Martha question his sanity. Clark decides to investigate deeper to see if his friend is delusional or there is an evil plot against him. As it turns out, the answer is literally... both. Although Morgan Edge is indeed alive and after both Lex and Clark, Lex's paranoia is real, which leads to him injuring Lana after he suspects her to be a part of the conspiracy against him. Clark then tries to stop Lex from killing Morgan, and in so doing is forced to reveal his secret to Lex.

They are the arrogant, power-stealing Eric Summers (from episode "Leech"), the angry, meteor-rock mutant racist Van McNulty (from episode "Extinction") and the double-clone Ian Randall (from episode "Dichotic") who join forces to attack him so Eric can steal Clark's powers again and and escape from the asylum. Meanwhile, Lana begins to distance herself from Clark while she's attending physical therapy to recover from her broken leg with the support of a charming patient named Adam Knight (Ian Somerhalder).

Meanwhile, Adam moves to Smallville to be close to Lana despite that nobody knows anything about him. Also, Lex makes contact with Dr. Garner and threatens to expose his unethical practices unless he helps him regain his memory of the last seven weeks.

Clark confides his secret to Alicia who confides her secret of being a meteor-rock mutant with the ability of teleportation. Soon, Clark and Alicia start to get closer and he starts to really think that Alicia could be the one for him. But Alicia on the other hand, turns out to be an obsessed sociopath who wants Clark... NO MATTER WHAT! When Clark starts to realize Alicia's obsession with him, he decides to put an end to their brief relationship. But Alicia won't settle for second and sets off to kill Clark's true love Lana. Elsewhere, Lana finds a journal that Adam has and finds out that he has been spying on her and Clark... under orders from Lionel. So, Lana turns to Lex for help with this situation.

    When Jonathan goes to Smallville Medical Centre for a physical examination, his doctor diagnoses arterial blockage and recommends a triple bypass heart surgery procedure. Meanwhile, Vince Davis, the older brother of Clark Kent's friend Garrett Davis, needs a liver transplant - but does not receive one and he dies. His body is sent to Metropolis to be the next test subject of Lionel's experiment by Dr. Lia Teng, who injects his dead body with experimental blood platelets and revives him. When Vince gets sick again (because he needs the life-sustaining blood injections on a daily basis), the unstable Garrett loses control and becomes a threat to the patients, employees, and visitors of the hospital by showing up at the hospital with a kryptonite-infused bomb strapped to himself, threatening to blow himself up unless his brother receives a new liver transplant. Clark must try to find a way to defuse the situation during Jonathan's heart surgery, while the overzealous Sheriff Adams wants to kill Garrett in any way possible... even at the expense of the hostages. Meanwhile, Chloe does some investigating for Lex of Dr. Teng and learns about the mysterious blood platelet serum she's manufacturing and about the first test subject: Adam.

    While working as a volunteer with Pete at Smallville Youth Center, Clark receives a distress phone call from Lana, who is shot by Adam. His further investigation shows that the call was made from the future because of a time/space porthole created by a massive electrical surge from a downed power line fitted with meteor rocks, during a coming thunderstorm. Clark must try to save Lana and change the future. Meanwhile, Lionel Luthor shuts down the obscure Merton Laboratory and the research that Dr. Lia Teng is developing with blood platelet, which were finally revealed to have been developed from the vial of Clark Kent's blood. Adam becomes aware that he has less than 12 hours to be injected with the serum, otherwise he will die. He escapes, kills Dr. Teng and her whole team, and Lex is framed as responsible for the mass murder. Adam then sets out to find Lana to know if she still has an extra vial of serum for him. Lex later meets with an FBI agent, named Frank Loder, who enlists his help to bring down Lionel Luther, who also confides in an associate of his about his research and reveals the reason for it: Lionel himself is dying from a rare liver disease.

Lionel goes to New York and secretly meets with Dr. Virgil Swann and proposes an association to investigate Clark. Meanwhile, the FBI is revealed to have bugs in Lex's mansion for a surveillance to obtain evidence against Lionel, and Clark becomes a suspect due to the interest of Lionel in the apparently simple "farm boy". Later, agents, led by Frank Loder, arrive at the Kent farm to search it for the missing octagonal key, leading Clark to mistakenly believe that Dr. Swann betrayed him to Lionel. Meanwhile, Lana cannot seem to make up her mind whether she wants to stay with Clark or not.

Chloe uses her new ability to explore her curiosity of journalist, hurting people, including her history teacher, Martha, Lana, and Pete, thus showing the dangerousness of the absolute truth when she attempts to question Lionel about his criminal past, and she gets more suspicious about Clark when she learns that he is the only one immune to her 'truth' powers. But when Chloe falls ill from the side affects, Clark risks his secret becoming known by trying to save her by trying to find the scientist responsible for the kryptonite gas concoction. Meanwhile, Lex continues to uncover evidence against his father to find the grounds for the FBI to arrest him on.

Jeremiah thinks that the enemy is Lionel and makes plans to kill him. Meanwhile, Lana decides to move to Paris to be away from Clark and make a fresh start. Also, a troubled Pete reveals to Chloe that his parents have decided to get a divorce.

Kara also forces Jonathan to reveal the secret deal he made with Jor-El at the beginning of the season. Meanwhile, Clark decides to testify against Lionel to keep him in prison. Lionel sends a key of the secret chamber in the Luthor Mansion to Clark where he finally discovers the reason for the last three years of Lex's personal investigation of him, and he ends his friendship with Lex. Agent Loder continues investigating Clark's origins, until Kara finds him eavesdropping on the Kents and she eliminates Loder for good. Also, Lana leaves for Paris and Chloe and her father are included in the witness protection program. Events come full circle as Jonathan unsuccessfully tries to stop Clark from traveling through a dimensional gateway in the cave wall, Martha observes a Kryoptonia symbol that appears in a open field, Lex is alone in the mansion when he had a drink of brandy which is poisoned, Chloe and her father arrive at a FBI safe house... which explodes with them still inside, and Lionel accepts his new look in prison, but satisfied knowing that his revenge against all those involved with his incarceration has been accomplished.

She brings him to Smallville Medical Center, where Martha is with Jonathan Kent, who has been in an irreversible coma. Martha brings Clark back to the farm, expecting him to retrieve his memory. However, Clark is completely dehumanized, having been taken over by his alter-ego Kal-El, whose mission is to find three Kryptonian crystals to assemble into one. Meanwhile in Paris, Lana Lang has an American boyfriend, a young man named Jason Teague, and is having a good time with him, until things take a turn when she gets hit with a mysterious spiritual force containing the spirit of a long-dead witch. Elsewhere, Lex is struggling to recover from being poisoned as he travels to bring an ancient object retrieved from an excavation in Egypt which Clark/Kal-El is also after and uses his flying abilities to steal the crystal... in midair. Also, Lois visits the imprisoned Lionel to talk with him about Chloe, while Martha has a meeting with an associate of Virgil Swan's, named Bridget Crosby, who gives her a new type of kryptonite to combat Clark/Kal-El.

In the present day, Lana buys the book on eBay, and by touching the blood-spotted symbol, resurrects the evil countess who possesses her body. Isabel/Lana uses a spell to let the other two witches posses Chloe and Lois. The powerful trio vows to pursue its quest for the three (actually Kryptonian) magical stones which can bring them unseen power. The trio enters a 'surprise' birthday party for Chloe in the barn of the Kent Farm and Isabel throws a spell to make the spectacle really hot, so Clark is one of many boys dancing and drinking in boxer-shorts when his appointment arrives, a representative from Princeton University, who is impressed in a way which can't amuse Clark's parents. The vicious witches cast spells against Jason, who is thrown out of a window but caught just in time by Clark, and Lex, who is made to play the piano constantly so his fingers start bleeding till Clark shoves the piano away, and even to draw the super-power from Clark.

Clark soon finds out it's a surviving dog of an experiment to give canines superpowers with daily injections of steroids mixed with meteorite fragments (kryptonite) produced at LuthorCorp, which Lex insists to Clark that the project was abandoned after animal activist protests, thinking they were all put down. Only later Clark finds out, the hard way, the dog and a Rothweiler are abused by evil Josh Greenfield and his kid brother Zack, who run the Smalville animal shelter and abuse dog whistles to control the super-dogs as weapons for robberies. Meanwhile, Jason and his secretive and manipulative mother, Genevieve, are revealed to know more about Lex and his apparently reformed father Lionel, while Lana and Chloe all take a keen interest in the relevance of the Teague and Lang family trees, which have common roots in countess-witch Isobel's French place of origin.

The message goes on to tell Clark that allowing a human to assemble the crystals could lead to the destruction of Earth. The first stone, retrieved by Lex in Egypt in the season opener, is in Clark's possession in the cave. The second is apparently in possession of the late Swann's associates. And the third is located somewhere in China. Clark joins forces with Lana where they venture to China to search for the stone where Lex and Jason are also on the hunt for the stone. But they end up captured by the Chinese authorities and tortured for information to the stone's location, and it leads to the spirit of Isobel once again commandeering Lana's body to fight everyone to take the stone for herself.

But the two meet at Lionel's office, who strongly denies any knowledge of the theft and accuses his son Lex, who makes another innocence-claimant. Meanwhile, the Kent farm gets an uninvited guest's guest: Lois Lane's younger sister Lucy, a violinist who left her fancy Swiss boarding school. The Lane girls start hanging out at Clark's place and at The Talon, where Clark catches Lucy stealing from the till; she says to be in debt with Swiss loan shark Marcus Becker "to afford the lifestyle" of the spoiled brats in her class. Lex knows Becker as member of a major crime syndicate he has business problems with, and offers to help. Becker isn't content to take Lex' money, he kidnaps the sisters to extort more, Clark decides it's time to use his superpowers.

While the real Lex shows Clark the experiment was to create far stronger crops, the evil one gives Sinclair a fatal injection in hospital after questioning him. Fearing an effect on himself, 'Evil Lex' locks the good Lex up wearing an iron mask and sets out ruining lives in Smallville, such as closing The Talon when Lana refuses to be his girlfriend, and taunting Lionel Luthor badly enough to make him turn away from charity. When Chloe shows Clark proof on hospital video recordings there must by two Lex's, Super-boy is duped into telling the fiend everything, believing him to be the real one, so the Clark family and Chloe become his prime targets, and he knows about green kryptonite and its affect on Clark.

They take the baby to the hospital, and the Kent family temporarily guards him, who is connected to Clark. Lana and Clark give the name of Evan, and on the next day, he becomes a teenager, precociously aging. The scientists of Lex study the case and conclude that the boy needs a transfusion of the bone marrow of his unknown father, if he can be found, and even then... Clark tries to save Evan. Meanwhile, Genevieve Teague has a meeting with Lionel Luthor and threatens to hurt Lex, in case the missing stone from China is not delivered to her. But Lionel soon turns the tables on Genevieve by poisoning her (the same way he unsuccessfully tried to poison Lex in the previous season) and threatens not to give her the antidote unless she gives him the second missing stone whom she in fact stole from the murdered Bridget Crosby.

At the graduation ceremony for Smallville High, the military arrives to evacuate the town after news that another meteor shower is imminent. Fearing he has a link to the meteorites, Clark goes to talk to the spirit of Jor-El, who informs him that his only hope is to unite the knowledge crystals in the cave. With time running out, Clark sets about locating the final two crystals as meteorites reign down upon Smallville. Lana gives Clark the third stone they recovered from China, which was in her possession all this time, while the second stone is on Lionel's person, which activates. Lex offers to protect Lana and have her flown to New York City, but she gets caught in the meteor shower while riding in a helicopter. Lois manages to get out of Smallville in time, but Chloe stays behind to follow Clark who retrieves the final one from Lionel which hits them with a burst of energy driving him comatose. Chloe helps Clark retrieve the final stone from the Luthor mansion safe after he is immobilized by kryptonite, and helps him escape from Lex. Clark manages to unite all three stones, which transports him to the wild tundra of the frigid North Pole...

The army does not know which of the sixteen silos might have been broken in by Gabriel. Meanwhile, Clark and Lana sleep together in his room and early in the morning, Lana sneaks out of the house, but Jonathan and Martha see them. When Chloe calls Clark, he plots a simulation of a car accident with Chloe to force Gabriel to disclose his position. When Gabriel meets Chloe, Clark is deadly shot by the insane teenager, dying in the hospital. Suddenly, Lionel Luthor awakes from his catatonic situation in Belle Reve and Clark's body vanishes from the hospital which leads to both meeting at the Kryptonian Fortress of Solitude at the North Pole which leads to a surprising discovery for Clark. Elsewhere, the evil Lex continues to obsessively study the black spaceship at the LutherCorp warehouse and discovers that something else has climbed out of the ship.

When Lois, feeling offended because Lex called her a "muffin peddler", meets Chloe, the double visits LuthorCorp., where the truth is revealed: Professor Milton Fine is actually a Kryptonian artificial intelligence unit, created by Jor-El but re-programed and corrupted by the Kryptonian rebel General Zod, who was executed for treason, and had his spirit banished to the hell-dimension of the Phantom Zone. Fine, a Brain-Interactive-Construct (aka: Brainiac), is trying to trick Clark into releasing Zod's spirit from the Phantom Zone by destroying the Fortress of Solitude.

In his near death experience, Lex is a simple man beloved by the people of Smallville and best friend of Jonathan and Clark. Meanwhile in the real world, he is submitted to a life-threatening surgery ordered by Lionel to avoid becoming crippled. Also, Chloe asks Clark to deliver many Christmas gifts to poor children, and Clark meets a sad and disappointed Santa Claus contemplating suicide. In the end, Lex concludes that love is cursed, based on the fate of Julian, Lillian and Lana, and power and money are the most important values in his life... which leads to him finally starting down the path of the dark side beginning when he secretly orders the execution of the junkie couple who attempted to kill him.

They decide to find the 'Angel of Vengeance,' and when they meet her, she discloses her identity of Chloe's klutzy colleague Andrea Rojas and tells that she became powerful six months ago after a heart transplantation of a donate that was hit by the meteor shower. Her mother and she were attacked by a mugger who killed her mother while Andrea survived, thirsty of revenge against the killer of her mother. Clark joins Andrea, but with a different viewpoint of justice since Andrea believes in killing criminals who have gotten away with murder through legal technicalities, whereas Clark still believes in the court system despite it not working most of the time. Meanwhile, Lionel tries to take the LuthorCorp from Lex, but he is blackmailed and gives up his intention.

Meanwhile, Clark researches for information about the death of Gretchen in old newspapers. Also, Lionel encourages Martha to take the late Jonathan's place as senator to move on with her life.

Victor explained that he became a living machine as part of the machine project researched by the evil Dr. Allister Krieg sponsored by Luthorcorp. Further, he misses his girlfriend Katherine. Clark promises to help him and visits Lex, who lies and tells Clark that he was not aware of the project. Meanwhile, Martha is blackmailed with a DVD showing Clark on a security camera rescuing the unconscious Lana from the warehouse explosion (from episode 'Lockdown') and Lionel offers to help her find the blackmailer.

It's a wonder drug developed for Queen Industries by Dr. Pamela Black, which almost instantly restores damaged tissue, but the scientist advices in vain against taking significant doses because lab mouse trials prove a major aggressiveness side-effect. Lex is vehemently against Lana -whose health problems are soon diagnosed a happy surprise- taking charge of fund raising for a half-way house, without telling her his reason for fearing contact with its clients, even on few occasions: he bribed Dr. Black to administer the wonder drug to its problem youths, one of which was the car-jacker. Martha Clark insists to invite Lionel for the first Thanksgiving dinner after Jonathan's death.

Next Linda overhears Chloe and Lana about her doubts to accepts Lex's marriage proposal because she is not quite over Clark and prints it, to Lex's despair and making Clark realize he's not quite over Lana either. Also, Lois further meddles in the shooting case by stealing a silver-lined cigarette case which holds a clue.

The vicious witches cast spells against Jason, who is thrown out of a window but caught just in time by Clark, and Lex, who is made to play the piano constantly so his fingers start bleeding till Clark shoves the piano away, and even to draw the super-power from Clark.

Lex later meets with an FBI agent, named Frank Loder, who enlists his help to bring down Lionel Luther, who also confides in an associate of his about his research and reveals the reason for it: Lionel himself is dying from a rare liver disease.

The message goes on to tell Clark that allowing a human to assemble the crystals could lead to the destruction of Earth. The first stone, retrieved by Lex in Egypt in the season opener, is in Clark's possession in the cave. The second is apparently in possession of the late Swann's associates. And the third is located somewhere in China. Clark joins forces with Lana where they venture to China to search for the stone where Lex and Jason are also on the hunt for the stone. But they end up captured by the Chinese authorities and tortured for information to the stone's location, and it leads to the spirit of Isobel once again commandeering Lana's body to fight everyone to take the stone for herself.

    There is an explosion at Luthorcorp when Oliver is about to announce he controls the interests of Luthorcorp. Oliver suspects Lex is behind the explosion but he realizes the bomb was made by an ex Queen Industries' employee called Winslow Schott. Lana learns her power suit gives her the power to absorb Kryptonite.
